why would the trans affect smog? that dont make any sense.. but it is commifornia.

The only way to get around the ecm expecting an auto is to change out the ecm with one from a manual. The ecm does the shifting on the trans, and it messes with the settings that it expects to see with the shifts. It's all in the fuel mapping and programming.

This auto is very temperamental.

Next on the list is probably new wheels and tires of the Mustang, plus a very small drop in ride height.
