A few questions...

'97 F250 HD, 351w e4od

Driving in 4 wheel drive, with heat on, the check engine light comes on. If I have the heat off it wont come on, or if i have it in 2wd it dosent come on. Once I turn it off and restart, its gone, and will only come back with heat/4wd.
Ive been meaning to stop by a FLAPS to get the code, but either forget, or am driving out to my farm which is 50 miles from the nearest store. any idea?

Also, sometimes upon initial acceleration, the engine stumbles and nearly stalls (it stalled out once when my mom was driving it). If i lightly get on the gas, its worse. floor it, and it works itself out. Ive replaced fuel filter, cap, rotor, plugs, wires, a general tune up. Kinda helped for maybe 2 days, then back to stumble. 10x worse with the A/C on. Ive stumped 2 other ford sites with this issue.

Well getting the dang codes would help so i could just look it up on shopkey and not play the guessing game and waste your time.

BUT for your fuel issue you havnt covered all the basics yet..first off is it timed right? Second off you replaced your filter but try running a bottle of fuel line drier through to clear any condensation and then check back.

Like Scott said, pull codes. www.fordfuelinjection.com tells you how with a paperclip. Even if the CEL isn't on your ECM still stores them. Check fuel pressure at the rail as well, both KOEO and KOER.
