missing cylinder

I had 2 bad plug boots. they were letting water in. After drying it was running well. I bought 2 new boots for #s 2 and 3 cylinders. it was running fine but after installing it now misses. i took them off 3 times to recheck and cleaned the connections where the spring attaches. Being my first gen 10 type engine, 5.4 I am lost. Did I do something wrong? i also cleaned the battery posts and applied die electric grease to the posts. I have the 2002 F250 SD 5.4. Thanks.

possible coils and/or plugs. a misfire can destroy coils.

And when reinstalling them, use di-electric grease on all the boots and fittings to resist water again.
