2007 F250 Speed Limiter

This might be a stupid question, but exactly how does the speed limiter work in a 6.0 Powerstroke? Does it just shut the fuel off?
Yep! Shuts off the fuel pump and sets a code after a certain speed/load/rpm area.

On mine its seems to cut out at around 94-96 MPH

Sounds about right- I think the official number is 92 mph. There's actually a good reason for that- the tires aren't speed rated, and a blowout in a 7,000 lb brick with zero handling capabilties could be more than a little dangerous. That includes you and anyone else in your path.
