Engine Popping

I have a 2004 F250 5.4L 4x4 that has about 100,000 miles. Two weeks ago I let my gas tank run a little lower on fuel than I usually do and the gas light came on. I filled up the tank with regular gas and was on my way. The next day my truck starting popping while I was driving. Originally I thought it was bad gas (since thats what it sounded like to me) so I added some dry gas and just waited until I needed to fill up again. I am now on my 2nd tank of gas since then and the engine is still popping so I figured that bad gas is not the problem. I replaced the fuel filter and added fuel injection cleaner thinking that I sucked something up but neither has helped. My next guess is maybe not a fuel problem at all and it might be an electrical problem or something of the sort. Any thoughts? Also, the check engine light is not on so I ruled out a few options.

What kind of pop are you hearing? Is it during idle or when you have a higher rev on the highway?

You need to connect a scan tool to it and check for codes, just because you don't have an illuminated CEL does not mean there are not stored fault codes in the computer.
